I've seen it depicted in a couple Marvel animated series' that they ran together on a couple missions along with Peter's parents, who worked for SHIELD at the time but I don't remember any particular comics so someone else with a better knowledge would have to answer that question

Firs time they showed Wolverine and Cap running into each other (along with a young Black Widow) during WW 2 was in Uncanny X-Men 268. It was a flashback issue.
