They are not just talking about the differences around before the standardization and compilation commenced by Abu Bakr, they're also talking about differences in versions of the Quran in circulation today. Most notably, differences between the Hafs and Warsh Quran which includes extra words, graphical/basic letter differences, diacritical differences, vowel differences and basmalah differences.
