It kinda bothered me that Captain Marvel never showed up again and Superman never got a chance to reconcile with him.

I forgot that Superman actually beats Darkseid one-on-one twice in the DCAU. The example I mentioned earlier was from the JL episode "Twilight", but there's also the finale of Superman: The Animated Series:


I loved the ending to this, "I am many things, Kal-El, but here... I am God" . And then the final moments of the show are all about how the people of Metropolis, outside of Lois Lane and Jimmy Olsen, no longer trust Superman.
