Just got to the transporter room part and started that. This whole plot is a clusterfukk and it just got crazier. I've run into multiple instances where I need info from a line I haven't gotten it in yet. I've done all of team Ds path except one fragment I can't access and I've got to do 4 on team Cs path none of which are open to me. Stuck with team Q now.
I can almost figure out what's going on in this game. I'm just missing a slight amount of information but I slept on it and when I woke up I figured it out. I'm getting a better idea of who Zero is too.
If you think about the ending to Virtue's Last Reward, you look at those keys I listed in that spoiler tag and you do the
transporter
room you'll start to put things together.
Here I'm gonna completely go into my theory huge potential spoilers
Again I've done most of team C and all except one fragment and a few branches of team C. One of the keys was Hero but I was never actually given this key I saw it offhandedly reaching one of the endings. It was on the screen when I wanna say Akane walked out in one of the endings. That alien tech in the transporter room creates copies and sends them to the timeline input on the screen. When Sigma and Diana used it they sent themselves to another unspecified time and at the same time the two of them remained.
The time they sent themselves to happened to be a time where their team was killed in the initial voting. Because the timelines are so jumbled up I can't figure out if in that one the decision game has ended or not. Maybe it has and they're locked in the facility too.
Sigma lost his eye and arm trying to save Diana. We know as much from the ending of VLR. Maybe those relate to the keys eye arm fool hero. I'm thinking they may be Quark's parents or at least Diana is Quark's mother which means Q is Quark which by now is obvious because team Q. Maybe at age 6 they tried to shift him to another time line and a copy was created? Could possibly mean Zero = Q or he's Sigma or Diana?
One thing I know the keys are related to who dies and the keys are also possibly different in the different time lines. I know the keys are different depending on who dies because in one timeline I put keys from another timeline in the console and it rejected them even though they opened the door in a different timeline. Also since there are more than 9 keys there must be some variation in them.
Lastly in the true ending to VLR Akane talks to you the player directly and says your power will be key in saving everyone. I'm guessing the player controls the three characters and forces them to make decisions at a certain point.
One last crazy theory I have is Carlos and Diana are Q's parents. Meaning it isn't a coincidence that you control those three characters because they're all related. They're all leaders and all on different teams so all of them wouldn't potentially die in the same room of the decision game.

Quark can't be Q because Quark was a child in VLR, who's caretaker was old ass Junpei in the future(2074). We know Quark was never frozen like Phi, Clover, or Alice were. How could Quark possibly be Q? There's no way he could be in that timeline unless they're just fully sending full bodies through time(which would be pointless to send consciousness' back)
I think Q's true identity is key to the game, and based on the stand-off ending having 4 different outcomes, but only 3 are obvious(typing Mira, Eric, Nobody), there's SOMETHING about him that hasn't been explained, and finding out what to put to get that 4th ending is going to be a pretty big deal I think, especially relating to figuring out his true identity.
Also, I don't think Carlos and Diana end up having anything going on really at all. If anything, I think Sigma and Diana have some sort of history(or develop one?), especially given that Diana looks exactly like Luna from VLR(and she's a robot so...), and Sigma created/programmed Luna to help assist him and Akane. And since everyone somehow does get connected, Phi is gonna be in the middle of all of this in a weird way. IDK yet I haven't touched Team D's story yet.
I'm passed because I'm basically at a dead end of the game. I've done everything I can do and all I have left are the force quit boxes, the door of truth and 4 team C fragments 1 team Q and 1 team D there are also locked scenes. I've done so much stuff I basically have to spoil the plot to figure out what I missed.
I finally might have figured it out. There are more team executions I missed at the beginning. I had to keep doing the votes over and over and there were 2 scenes I missed.

One of my theories is partially right. There was no way I could have guessed who Zero was but I was on the right track. As for Q who he is... I feel like I got trolled maybe. I haven't beat the game but I'm very close at the point I'm at VLR has been completely set up. I have the last path and a couple missing pieces in the flow chart left.
edit: I just reached the central plot twist for this game and it's more absurd than the one from VLR. I can't even...
Just beat the game. That ending wasn't right. I guess it closes off the plot of this trilogy but it introduces a new plot thread it doesn't finish.
I guess they reserve the right to continue this story if they want. Ending reminded me of Xenosaga III with what was decided in the end arguably making things worse.
Like Xenosaga I don't ever expect it to be addressed either.

I wonder how you'll take the plot twist. I didn't really like it.
i feel like I was tricked. Like the game lied to me but after the reveal it goes out of its way to prove it didn't and make you feel like you assumed something the game heavily implied without actually coming out and saying
I feel like the plot twist of 999 was masterful. I feel like this one is more cheap that the one in VLR which I had some issues with but learned to accept.
All in all this is the worst game in the series. Still enjoyable but the end game is rough and it all falls apart IMO. There's also some Metal Gear Solid 4 level retcons from plot points the writer abandoned. There's also some abandoned plot points from the last game that are baffling and characters from other games that got Chloe'd in the last one.
