I think the reason he gets overlooked sometimes is cuz he never had a distinctive sound like Primo, RZA, or Pete Rock but he might be the best ever and picking loops. I think only Q Tip and Dilla come close in that regard

Agreed. Another artist that gets no play on the Classic Hip Hop station. 
He's definitely underrated. It's always kinda weird to me that he doesn't show up in GOAT producer talks as often as he should. He's far from the greatest but I would probably have him somewhere in the Top 15-20. Maybe because he doesn't have that one universally considered classic album that he solely produced. Still generated some dope, unadulterated hip hop. Mega Philosophy was one of the best albums of 2014.

A lot of people consider that Breaking Atoms album to be a classic. I definitely think he's top 10

Yeah - I'd have to think about it. But I couldn't see him lower than 10. Personally at least. I could see people putting the bomb squad over him for example, but I wouldn't.
