Any reason you can give for Mutant hatred can be said about any of the regular ole Superhumans as well

Captain America is seen as a soldier first and a superhero second. he's also in the public light constantly
The Hulk is feared so it tracks out
Spider-Man is seen as a menace to some and a hero to some so it balances out
Iron Man before he revealed his identity was thought of as a bodyguard to Tony Stark
Thor is a god and humans know it
Mutants' problem is that they can't control their powers when they emerge and some of their powers are dangerous. then to top it off one of the most powerful mutants is a mutant militant so it makes it worse for them. sometimes the mutants kill humans too

Mutants are a massive population of people that are vastly more powerful than regular humans.

Normal super powered humans are just augmented, such that anyone could have become Spiderman or Cap. So the public looks at them like celebs and might even aspire to become like them. They just need a serum or an amulet.

Humans fear what they don't understand. Mutants are the manifestation of that given form. Not to mention that some mutations can alter not jist your genetic makeup but your outward appearance if people especially white people have a complex with Black people imagine being purple with the ability to scream blasts of energy or ooze a toxic poison and then not being lucky or rich enough to go to a school that teaches you how to harness those powers.
