Kronika clearly was killed though in both the Liu Kang and Shang Tsung ending. Liu Kang didn't erase the villains, he altered their destinies according to Geras in the Keepers of Time trailer.

What we're seeing in the exchange between Kronika and Shang Tsung is an altered version of their original destinies. Kronika is no longer Keeper of Time obviously because Liu Kang is.

As you can see there's nothing he could do to stop Kronika from being her true self. Shang Tsung will always be corrupt because someone like Kronika will make it happen every time. Kitana told him in the MK11 ending that no matter how much they try they can't stop bad things from happening. Kronika may no be keeper of time anymore, but she's still a titan who is able to fukk stuff up. Liu Kang's bio stated that he wasn't going to be prepared for a certain foe, and it's clear that he assumed Kronika was no longer a factor.

And we still don't know what Kronika's role is just yet. She doesn't even introduce herself as Kronika and they gave her complete makeover. She's no longer pale and in scene we are shown, we don't see her using her time freezing abilities where in MK11, the dripping water and even Shinnok's blood stopped flowing when she appears after Raiden decapitates him. Given that Liu Kang is in control of the hourglass, is she even still Kronika (her purpose and even her name has no meaning without her being keeper of time) or some other titan or entity UNLESS we are only seeing Shang Tsung's original origin story.

Interesting, Kronika doesn't introduce herself as Kronika, but as Shang Tsung's deliverer. There was a leaker, who has been right about everything so far, saying Shang Tsung would be guided by an entity (in the leak, it wasn't Kronika, but I won't spoil it).
