Same thing happened in the original Showa era. When the twin larva hatched in Mothra Vs. Godzilla their eyes were blue, but after one of the larva died from the battle with Godzilla the other one's eyes became red in Ghidorah, the Three Headed Monster

Of course I don't think this was intentional way back then but from a continuity standpoint it's kind of cool
