Yes all 3 were different prisons in different nations.
The main character’s brother gets framed for a murder so he gets himself jailed in the same prison as his brother to try and break him out before he’s executed. While all this is going on there is also a major conspiracy storyline about a shadow government which ties into why one of the brothers was framed.

I gotta make a correction, there were actually 4 prisons.
First prison was in America. The second prison was in Panama. The third prison was in America again and the last one was in Syria.
They were never extradited because they were up against a shadow government. The shadow government for the first four seasons are responsible for the brothers being put inside the prisons and a bunch of murders and cover ups. Season 5 which is the prison in Syria has a similar storyline but another group pulling the strings.
The main brother/character is called Michael Schofield. Initially he had a brain tumor so was always going to die. He first ended up dying from the tumor at the end of season 4. Then they made a TV movie where the second prison in America features. Here it’s revealed he didn’t die of the tumor but died sacrificing himself to save his wife.
Then in season 5 the storyline is that he never died but was really forced to fake his death and work for a shadow agency.
