Diablo 3 has a very clear Christian story. You play the role of a nephilin which is found in the Bible, known as the heroes of old, fighting against Diablo and his minions, who have names pulled from named demons in the Bible.

Define religious game. If you mean something that proselytizes while you play it, then no there's none mainstream.
Games that pull stories heavily based on religious mythologies, damn near every Action game out there.
