I like ....so simple
I think they should go on and do Sinister. He wasn't done in the FOX movies so they don't have to worry about him being compared to the other version.
Then they can build up to Apocalypse in the sequel, since he basically gave Sinister his powers. I'm good on Magneto for a minute.
Dude is so ugly it would literally deter people from going to see the movie.

This is kind of a different approach, but you can use other x-men as villains, and then later on incorporate them into the team.
The thing about the x-men is that you have a lot of characters with different backgrounds. It's just the first movie, so you don't have to start out with the predictable villains.

Basically do like the first two episodes of the 90s X-Men cartoon. Have the Sentinels as the enemy with Trask controlling them. Have Kitty Pryde in place of Jubilee. After credit scene you introduce Magneto and that sets him up as the villain in the sequel.
As far as team lineup:
Professor X, Cyclops, Jean, Storm, Nightcrawler, Colossus, Wolverine, and Kitty Pryde.

I'd like to see a mutants movie take on the Reavers; 'Logan' was too real-world
There was a good story line with the Cameron Hodge using Angel's empire to hunt mutants back in the day
There was that crossover event were Madeleine Pryor [sic] opens up that alternative dimension that Illyana [sic], Colossus' sister used to rule (where the transmode virus comes from)
Just some of the untapped stories I remember from when I used to collect

Yea I know people hate origins and all that but they've been put in a bind with this one. Whatev changes occure due to Endgames gem fukkery an alternate dimension/timeline is the only way I see mutants just popping up anywhere like that. You can't tell me they'll just say mutants along with the Avengers and other "enhanced persons" to quote Vision have just been here the whole time.Fam if you got a problem with them coming from an alternate reality....which honestly ain't that outside the box given the convoluted history of the team....how are you OK with completely changing their origin?
Comic fans would throw a fit if they did this. It would fit for the Weapon X project, or Team X....not the entire X-Men team though.

Genetic mutation hasn't even been hinted at besides possibly Spiderman I guess and they largely ignored his origin because audiences pretty much know it already 
I'm def calling bullshyt if JUST cause they officially have the right all of a sudden the Xmen and all characters related just been around on the low

Maybe avoid Magneto and just use Trask and the sentinel program since the Sokovia accords is already a thing. This program could simply be a by product of that out of fear since the snap
