It became more than a mission at some point. He regained a part of himself that he lost long ago. He wasn't trying to lose that again.
He became selfish in his compassion.

In a perfect and ideal world, Joel's decision would have been perceived as selfish and immoral but the world that Joel lived in was anything but perfect.

There were a lot of unknowns, would it have really lead to a cure? Would the disease have been 100% eliminated with a 99.99999% certainty? Would the fireflies give the cure to people or use it for profit? These are facts that we don't know, but we can guess based on our observations.

Joel made the right decision for himself. The only selfish part is that Ellie didn't know. Ideally he shoild have told her, but again the world was already in hell.

If I was Joel, I would have made the same decision.
