I understand it's necessary not to blow the whistle on every single call for game flow purposes, so I'm not complianing, just making observations.
3 Seconds is probably the the most obvious one. I swear the opposing team gotta complain before this is called. You might see a big camped in the lane for like 5 seconds, then somebody on the other team or from the coaching staff will yell 3 seonds
Then a second later the ref will blow the whistle 
Lane Violation: The offensive holding of the NBA. Probably happens damn near every free throw attempt.
There is a rule that you have a certain amount of time to shoot a free throw. I think it's 10 seconds. It rarely gets called. Karl Malone was notorious for this. I remember seeing it called on him a few times when I was growing up. I haven't seen this called in years.
Illegal screen: Gets called all the time, but could be called much more.
