It was this cult game on PS2 called 'The Suffering'. There was a sequel too but it was one of the darkest games I think I ever played. Like the entire story was dark as fukk.

I've never seen a video game end where the good guys completely loss and the world was effectively ruined until this game.

Yeah Xenosaga ended in a bad place. The world is basically doomed because Shion rejected the eternal recurrence so the universe will end if they don't find a new solution and the U.M.N. is down.
