Its possible they realized they didn't pitch it right when Will turned it down, and they refined their pitch. Or maybe one of the other actors told them their pitch stinks and gave them suggestions

Edit: I fukked up. Just realized he was supposed to be Neo. Keanu worked better because he was kind of a blank slate. Will's infectious charisma permeated everything.

The pitch and the execution are not one and the same. Keanu, while a name, was nowhere near the supernova megastar Will was at the time. Otherwise he woulda been in Wild Wild West or some other bigger budget movie. And if the pitch and concept where held in such high esteem they would got a bigger actor than Keanu Reeves and a bigger budget. If Spielberg was directing Will woulda been in that shyt without a pitch. It was obviously a great concept and they had some game changing, cutting edge shyt in it but nobody looking for a sure thing was banking on it being anything close to what it became based on what was apparent beforehand.
