Medical examination should be sufficient. But I'm sure you got words for why women should be allowed to just say men raped them and let that be what it is because it's moreso about having power over men than actually figuring out if this person was raped so whatever
What if he used a condom? All that it would prove is that sexual intercourse took place. Rape isn't always violent leaving behind physical evidence.
