Theon Greyjoy is the protagonist of his POV parts in Game of Thrones. A story can have several protagonist. Main story protagonists and subplot protagonists.
I went to college for this shyt and am a film major, plus I write in my sparetime and have read the novels, trust me on this dawg.

You're under the impression that the protagonist is the good guy. No. The protagonist is the central character of a plot, whose decisions propel the story forward. The antagonist is the character that goes against the protagonist.Theon aint no damn protagonist. He knew what he was doing was wrong.
Do you know who George R R Martin's favorite character is? Tyrion Lannister. Throughout the story he's betrayed his brother and sister, killed his father and killed his lover and is now working against his sister the queen by siding with the enemy, Daenerys. Does that make him a bad guy? No. He's just the protagonist of his subplot in Game of Thrones.
There aren't many truly good or bad characters in the show, cause they've all done bad things. They all work in a gray area. Some more good the others, some more bad. That's what makes the show so great.
