We can't compare the "lifetime" percentages of Geno against Kaepernick because the latter has had better weapons most all of his career. Better weapons mean better routes, which result in easier and a greater number of completions. Furthermore, Glennon had one of the highest Air Yards Per Attempt in the league during his years' starting, so he is bound to have a lower completion % as a function of attempting more difficult throws more regularly. Now, the best way to compare Kaepernick and someone like Geno Smith is to take the year or years' wherein Kaepernick and Geno are in similar weapons' environment.
And indeed we have such a year: Kaepernick's 2016 season. Indeed, last year Kaepernick's best receiver was Kerley, who was also Geno's best receiver in 2014. Last year then Kaepernick threw for 59.2% completion rate, a tick lower than Geno's 59% rate in 2014. This might seem insigficant but look deeper: Chip Kelly coached Kaepernick's play. The Niners' QB thus should have seen a much better accuracy improvement than what he produced in 2016. The fact his completion % only climbed to a paltry 59%--against a younger Geno in a similar environment and a worse offensive system--is evidence enough Kaepernick isn't more accurate. This goes without mentioning Geno's age and progression whereby he has gotten more accurate. Kaepernick's accuracy is Josh McCown-esque. If he ever starts in the league again it won't be because of his accuracy or anticipation.
Glennon meanwhile can start because, despite your lamentations oherwise, his early completion % at 57.9 doesn't tell the full story. Glennon can shoot his ball out of a cannon and is more easily than Kaepernick at doing so.
