the nfl generates the most money. Not sure how much more than the other leagues, but Im sure they have plenty of dough to pay their players more (thats why the owners didnt want them books opened during the lockout).

Two different sports. Two different cultures. Two different ways of building teams. One is diva based and the other is team based. Basketball is a team sport that is driven by individuals. Football is a team sport where pieces are supposed to be easily replaceable because players can be injured a lot quicker. The elite is both sports are paid well for their sport, but the role players are treated differently based on the nature of the sport. A mid-tier QB/RB/WR ain't gonna make a lot of fuss about his contract because they'll find another cog to fit in and cover up for their shortcomings.
