Yeah a few people here have said that. Language is interesting.
I guess context matters. If you live in one of the other boroughs and you say you're going to the "the city" then I get it implies Manhattan.
I guess another way of putting it is when I hear someone say they're from "New York City", I don't assume they are from Manhattan and I'd ask "oh what part of the city are you from?" to clarify what borough or neighborhood you're from
LOL especially after I moved south, when people would ask me if I was from NY, I would always clarify and say "no, I'm from Brooklyn", and never thought anything about it. Then I saw a documentary on the Brooklyn Dodgers and how even back then there was a strong borough pride going back to the decision to incorporate Brooklyn into NYC, and how the Brooklynites wasn't rocking with that.
