Disney probably was not willing to trust him enough with creative leeway, and he's too much of a "known" director with his own established brand to need the job.
I reckon at least one party decided that a "Jordan Peele film" and a "Marvel Studios (Kevin Feige) film" are mutually exclusive.
He allegedly stated he does not like superhero films at some point in the past anyways.
