It's one of the best but I'd say Knights Of The Old Republic had the absolute best twist ever. I'm not even going to spoil it but what's so epic about it is that it affects so much of the story up until then.

That's how I felt when I was playing Metal Gear ( on NES, yes ) and realized that Big Boss was the leader of Outer Heaven. Getting betrayed by someone you think is an ally is par for the course in this series.
