Why wasn't Japan colonized?

They saw what happened when the Europeans wanted access to Chinese markets during the Opium War and made the call to open theirs willingly. Didn't want ports destroyed and leaders going missing.

When they tightened up again and after an American attack, the bombs opened up their markets to international eyes.

So Japan wasn't colonized because of:
  1. distance
  2. they did everything African nations should have done but didn't.
  3. resources weren't worth it

Yeah even the Mongols failed because of the favorable winds and sea for the Japanese. They couldn't make a proper trek to dispatch men and take over.

Now they're going to eliminate themselves by not breeding.

It was eventually agreed upon that he should land nearby at Kurihama, whereupon he delivered his letter and left.[8]

In the interim following his previous visit, the Tokugawa shogunate had learned about the Opium Wars and the opening of China in terms of trade to foreign powers and the subsequent territorial concessions made by the Chinese government.[7] The shogunate realized that if they wished for their country to avoid a similar fate—they would need to make peace with the Europeans and Americans.

Which led to the Bakumatsu > Boshin War > Meiji Restoration.

The video fails to mention gun boat diplomacy.
Japan saw what happened to China when China refused to open it's borders to the Europeans for trade.
The Europeans sailed their navies into China & started bombing the cities with canons & started wars against the Chinese using superior firepower.
The Japanese learnt from this & instead welcomed the Europeans & started trading with them.
They then learnt their technology, studied it & then started producing their own versions, making sure the Europeans lost their advantage.

In fairness it wasn't the real Mongols it was Korea's in the Mongol army.

It was a mix of Mongols, Chinese and Koreans. It's splitting hairs though, The Golden Horde when faced with those circumstances can't beat typhoons either.
