Maybe rather than Magneto being WW2 holocaust victim you could do a post WW2 or late 70's rebirth of a Nazi group (or Hydra faction) that killed his family and in the 90's or 2000's he met Charles....

Wolverine you could do flashbacks with Cap in WW2 and he could have been on some :yeshrug:in Canada when Thanos came into town cause it wasn't his beef. Lots of ways to work around it.
I'm talking about the mutant population in general. X-Men got plenty excuses why they weren't around. Not all the world's other mutants.

Edit: Magneto my favorite character so any changes to him gonna make me feel some kinda way regardless, I'll be alright though :lolbron:

How do you explain discrimination against mutants in a world where Super powered people are loved. It never made sense in the comics and it won’t in this universe, where a majority of heroes could fall under the mutant label.

Major problem is explaining the difference between Superheroes and Mutants. I mean Hulk could classify as a Mutant and they already have a mutant on their team (Scarlett Witch) who's looked at as a Superhero. If the government hates Mutants, shouldn't they hate the Avengers as well?

My idea; introduce the X-Men to the MCU via Storm (A DARK SKIN ACTRESS) and put her in Black Panther II and play off the AvX storyline with Namor destroying Wakanda (I really hope we stay in Wakanda)

Civil War has already introduced the fact that people are beginning to weary of the heroes operating in the world and the dangers they bring if uncheck. All it takes is the introduction of the Brotherhood of Mutants and random acts of people emerging with powers that end up destroying property or killing or harming others.

Then overall all heroes would be hated as the public are not privy to how they obtained their abilities. It would be a difficult subject to approach how do you isolate one group of people with abilities while leaving another unaffected by the prejudice and hate the other group is facing.

I actually didn't hate X-3 like a lot of people. Was it the weakest of the first three films? Yes. Did it have some bullshyt moments? Yes. Was it a chaotic production? Yes. But if you made me choose between X3 and X-Men Origins, I'd pick X3 in a New York minute. Plus, I was happy that they finally added Beast.
