It's been so long since I've read the last book, but it was always suspected by readers that Jon was a Targaryen. They just hadn't gotten to that part. We know that the kid on the ship, was it Aegon?, we know that he is the heir that's been in hiding. But Jon is suspected to be related to Daenyres. Unless they just completely changed that for the show.
