I honestly don't understand how he can come back from that.

He was right.

When he allowed Payback The Avengers to capture him he was sent to a prison. He was the only mutant. Except for another. They made friends, and then that mutant was murdered by inmates and covered up by the feds because he just happened to be born that way. That's not something that can go away easily. But editorial gets what it wants.
