Not enough money can be thrown at research to solve the problem.
It's the same reason anti-fungals don't work inside the body and anti-parasitic rx works incredibly slowly.
Some organisms have adapted to us extremely well, although they are not entirely symbiotic because they cause us illness and issues.
You have to exploit a protein that only they have or rely on and that is very difficult. Look at the problem antibiotics have caused, they are broad spectrum and also kill the good bacteria in your gut.
We are just not advanced enough to find patterns unique per species, and even if we find and exploit the differences - Then you have to deal with something else, what changes will happen when that species is gone? Can we predict that?
Perhaps we should test in an artificial environment first to determine the effects. Then we go back to the original problem: Who is paying for all of this?

Breh had a good post but that bolded I had a issue with as well. I understand he was saying that the biology of fungal infections make them harder to treat since they are close to our own cells, but there are a bunch of anti fungals to treat systemic infections. Fluconazole, griseofulvin, etc. They just take a while to get rid of in most cases.Good shyt.. A lot of what you say makes sense.. I don't see how rat could evolve from a man made "virus". Bacteria yes.. But virus' it's not possible
